If the school states that you must pay the fees so they know you are really interested, then you must pay before you apply for visa. Sometimes or usually its a part payment.
I don't think students from Nigeria require an English test well except the course or school specifically asked for that as a requirement.

My sister didn't do well in the English test. Will this affect her? The school will give her conditional ission to study English first i think before starting her major.

Yes you can use a genuine agent for both.
I believe you would need to pay the school fees before a fixed date that differs with each school.
Within 8 weeks, it could be more, it could be less.
Yes you can get a visa with conditional ission provided you'd be able to meet those conditions.
